My buddy's offhand comment about The Matrix totally flipped how I see that ending

He said if Neo had just walked away from the Architect's offer and let Trinity die, the machines would have rebooted Zion anyway so what was even the point of his choice, and now I can't unsee that logic hole.

That "logic hole" is actually the whole point of the movie if you think about it differently. The Architect's whole speech is basically a trap where he's trying to get Neo to treat the choice like a math problem, but Neo already learned earlier that love and intuition matter more than perfect logic. The machines needed Neo to make the illogical choice because it proved humans still had something they couldn't simulate, which is why Smith ended up being the real threat since he was the exact opposite of that.
